The mechanics of the alien powers don't really make any sense, but we are nearing a conclusion to all of this chaos.

Shuichi and Claire go ultimate and attack Honoka. During the fight she loses heart because of her desire to end the pain she feels for being an empty vessel. The only things she knows are the aliens used to rebuild her body and the suffering of the humans the already erased. Shuichi takes pity on her. His secret plan was to merge with her and seal her darkness inside himself. The destruction of the world would stop and the remaining people could live on. If his plan works. Honoka accepts his offer to merge.

Shuichi emerges with Honoka assimilated only to be stabbed by Ikeuchi who has been lying in wait to take revenge on him since leaving Koyanagi's group. Honoka ends his suffering by making him forget. His still remembers his suffering, but not the reason for it, so with his dying breath he uses the coins he gathered to wish the same suffering on all of the others.
