He's saying you for my children because Boo saved Scout and Jem's life!!!!!!
I agree. The sentence lacks the comma that might have implied Atticus as father: "Thank you, for my children" is different from "Thank you for my children." With the comma it implies that Atticus is thanking Boo on the kids' behalf. Without that comma, he's thanking Boo for the gift of his children. They are thus Boo's kids.
