I believe that Claire contacted the FBI so that Tony wouldn't be arrested for her disappearance. Tony will turn on Catherine because he knows that Catherine's revenge includes him, Claire, and the baby because all three are the offspring of the people that helped prosecute Nathaniel.
I think Tony would turn against Catherine...she made Claire leave him when he had worked so hard to get her back. When she left him in the end he was desolate...he knew having the world wasn't gonna make him happy without Claire - he jumped at the chance to leave it all behind to be with her
