I don't think it is really against Poirot normal judgement. Right, he never feel right to let someone free after their mistake, but he has left some murderers to take an easier way out...
I believe that Poirot knew they had already suffered by the murder of Daisy and that they would continue to suffer the ramifications from the justice they felt deserved to meet out on the murderer. Everyone on the train suffers the consequences...even Poirot feels moved by the horror of the situation.
