I attempted to update the cover for the kindle, paperback, and hardcovers, and it is not allowing me to update. Only librarians can do it, I can only add the audiobook.

You cannot update covers. Follow the instructions given by Scott to add alternate cover editions.

So I did as instructed, but the system will not allow me to make the updated cover of my first book the new primary cover. Any reason as to why?

No, librarians cannot change default/primary editions so I know little about that. If you have followed the instructions for author to change default/primary edition and it doesn't work you would need to contact support.
