I’m looking to learn more of this topic. Which books would you reccomend starting out with?
The classic is "The Christian Century in Japan" by C. R. Boxer. It was written a few decades ago, but it provides a good overview (though some of the research has since been superseded). I would look for a used copy, as a new copy is expensive, or borrow it from your library. Other books would be works written by Michael Cooper, a brilliant Jesuit historian who passed only a couple of years ago. Used copies are recommended here as well, or likely a university library.
If you just want a brief intro on religion in Japan, then check out Stephen Turnbull's "The Samurai and the Sacred. " There is one section on Christianity, and you also get overviews on other areas as well.
