I've just read chapter 17 and I'm a little confused...

Is Valentine Clary's father?
Who are Jace's real parents?
When Jocelyn mention's Jonathan was she talking about Sebastian the whole time and not Jace?

CHAPTER 17 IN WHAT BOOK?

yes valentine is Clary's real father.
Jace's real parents are Stephen and Celine Herondale. When Celine committed suicide, the baby was fully grown inside the stomech. Valentine cut the baby out of Celine's stomach and killed the real Micheal Wayland and his son, which are the bones that Jocelyn found at her mother's and father's burnt down Manor,(It doesn't say that for sure but it is hinted that he did indeed kill them). Valentine acted as Micheal Wayland and raised Jace as Jonothan Wayland. As for Jocelyn, she didn't know that Sebastian/Jonathan was alive, so she didn't know who Jonathan really was until he appeared in the third book. But in the first and second book, you can't be sure who exactly she is referring to. Later on she knows that the real Jonathan was in fact alive and refers to him as Jonathan/Sebastion.

That was pretty long and I hope it makes more sense to you.
