I ended up making some new shelves to accommodate the challenges. I wish we could have groups of shelves that allowed sub-shelves.I could have a group "Challenges" with Left Over Stew as a sub shelf. I could have another group "Genres" with Horror as a sub shelf.
Shelving is a challenge all on its own.

I totally understand. I was actually going to remove some shelves after the Challenges were counted...but I find I'm back in the thick of it!
Yes, your shelves need to house just those books that pertain to your challenges. One for each.
Sometimes this actually works out to be shelves that you already use.
For example, I use my shelf in-a-land-far-far-away for the World Tour Challenge. Even though I have more books shelved than I will read this year, the count is only tallied when the book is shelved "read" and the "read date" is entered.
I created the double-dog-dare shelf specifically for the YLTO! and Stephen King Recommends Group challenges and am using Double Dog Dare to track them. And I recently added left-over-stew. These will only contain books for those specific challenges.
Soooo...some you have can be used, but at other times a new shelf will have to be created.

I sooo agree. Separate genre, reading groups, reviewer (Guardian, Boxall, etc.) lists and challenge categories would be so great.

I want to do hot off the presses, but I have to decide what counts and add a new shelf for it.
I decided to do use serial eyes because I created a first book shelf to identify the first book in a series for use with listopia. I'm sort of doing it backwards though, since I'm going to use it to start series that have been on my to do list. I already use FictFact to track series I've started, but lately I've been disappointed with the first book of a series I thought I would read. So I thought I would try the first book of more series, instead of saving them.
