I'm re-reading one called Matilda by Roald Dahl. Matilda learnt to read early in life and I'm up to the part where her first teacher discovers she can do times tables already and do complicated additions seemingly without effort.
When searching worldcat also try the keyword gifted. Here's one I haven't read but she's a good author. I Hate Being Giftedby Patricia Hermes.
I don't know if I would exactly call him a genius, but Encyclopedia Brown was pretty much Sherlock Holmes in sneakers. Donald J. Sobol's first book with this third grade detective was the well-titled Encyclopedia Brown, Boy Detective.

It's been a long time since I read them but I really enjoyed them at the time.
They're not recent, but there's the Bagthorpe series which starts with Ordinary Jack. It's another family of geniuses, with the main character being the sole exception. I liked them but a friend found them overly snarky.
The Mysterious Benedict Society series, The Westing Game, Millicent Min, Girl Genius, No More Dead Dogs, Gen from The Thief and sequels certainly qualifies.And on a slightly odder note, Welcome to the Ark.

You might like Alan Bradley's Flavia de Luce mystery series. Flavia is an eleven year old chemistry wiz who is able to combine her uncommon for her age smarts with also being overlooked due to her age to solve cases in 1950s England.

Danny Dunn and the Anti-Gravity Paint is another series of books about a boy genius. Somewhat dated, although they were updated in the 80's I think it was. I remember reading them when I was a kid in the late 60's, and when my daughter read them in the 80's they'd been updated. (Originally published in the 50's.)
Young Sherlock Holmes by Andrew Lane! I've read YSH and Artemis Fowl and I liked YSH a teeny bit better.
I recently read The Spark: A Mother's Story of Nurturing Genius, a non-fiction story about raising a child prodigy. Quite interesting.
Evil Genius by Catherine Jinks. It was my other favorite story other than Artemis Fowl when I was a kid. And if you haven't already, you might try some of Eoin Colfer's other books (such as Airman or Half-Moon Investigations), he tends to lean toward young genius protagonists as a whole.
And if you're interested at all in manga, you might try Black Butler, Vol. 1. It has a very Artemis Fowl-like protagonist, albeit the story is MUCH darker and is aimed for ages 16+, I believe.
The Alvin Fernald series: The Marvelous Inventions of Alvin Fernald follows a boy inventor similar to the Danny Dunn novels noted above. In the Science fiction space:
