Does anyone have recommendations for LGBT kids and young adult books from small publishers? I already have a bunch from Harmony Ink.

Melissa, you could check out the ALA LGBTI round table and I think the School Library Journal also has lists.
Alex Sanchez, himself an excellent YA author, has a good list on his webpage, and I also follow Lee Wind on I'M here I'm Queer what do I read!
Sadly the website True Colorz seems to have stalled but good listings nonetheless.
I know you said small indie, but my experience is to hunt through.
I also enjoy the YA genre, with a few kids titles thrown in, but I list over at a different site so follow this link for all YA tags https://goo.gl/4jS0SJ
