Bronwyn's Stand maybe? She has a high iq and uses her brain throughout, but it's not a 'she a genius' read if that's what you're looking for.
Graceling and sequelsMany of Tamora Pierce's books would also follow this pattern. Her books are loved by many gifted girls.
If your defination of "genius" includes females who are geniuses in fields other than the sciences, you might want to try Dragonsong. The MC is a musical genius.
A Wrinkle in Time - the book that introduced many smart girls to the fact that this was OKHermione Granger in Harry Potter and the Sorcerer's Stone and series.
I have the irresistible urge to add Kiss of Fire to this thread, but I don't think it was about the h being super smart but she still saved the day... so maybe I'm mixing up my threads? If so, sorry, and ignore :/
