Was it foolish for Josephine to leave town and cut off all communication? Would she have been in more danger staying in town?

Josephine was thinking that she could run again and not be found, but if he found her once, he can do it again. Leaving town and going to that house put her in a more remote area. I think if she had just come clean to Rizzoli she would have been safer.

I agree, Melissa. Instead, Gemma was murdered and Josephine was seriously injured. She was lucky the patrolman was nearby and the neighbor heard the gunshot.
