They were deliberately being single minded. It all fit to them, and they wouldn't have to do any real police work to make it stick. The frame was a good one. The gun in Sean's plane for Mona's murder and the guard fingering Sean for the death of his partner. Even with so many people raising doubts they were steadfast that Sean did it. If they had taken just one element of doubt raised and investigated it, the whole thing would have fallen apart.
I just don’t understand why they deliberately chose to have tunnel vision. Felicity, his lawyer, tried to warn them about the lack of evidence. When she raised Jimmy Hunt’s name and Banner didn’t seem to know who he was, I knew these people were clueless. And to not even read Kate’s updates? Professionally derelict in duty.

The Houston police had blinders on. They believed Sean killed Mona and they weren't changing their minds. I don't know how they think Sean could have designed a prison break in less than 24 hours. How did they think the gun was smuggled onto the transport? It made no sense. And, not reading Kate's reports was just ridiculous.
Orchestrating the prison break in less than 24 hours? Puh-leeze. It’s astounding that no one at Houston PD found that incredible.
