He knew Troy Hamilton and believed there was no way that Josh's story was true. Obviously, Avery had never seen the darker side of Hamilton.
I guess what bothered me was he knew Hamilton from afar. He didn’t have a personal relationship with the man. I could understand his initial reaction but as the story progressed and it got hard to ignore the evidence, I knew he completely lacked objectivity. That’s why they don’t let groups investigate their own.
Hamilton was a legend in the FBI. Avery's initial hesitation made sense. However, once the evidence started piling up Avery needed to be more objective. That said, he did do his job.
