I don't remember much about it, I remember that there was a girl & her father owned a boat & for some reason she had to take her father's boat on some trip. She took her friend with her & I remember the book talking about how they went through the canals. I also remember that she was afraid of going through the canals & had to hide under her bed. I think the cover was a picture of her on the boat. I read it when I was really young, so it was probably late '90s early 2000. Also, it was historical fiction, I want to say it took place sometime during the 1800's . . .

I'm thinking it might be Captain Kate. At least, based off the description. One element I particularly remember was her going through the locks or something and hiding under the desk or the bed.
Google Books has a snippet search of Captain Kate by Carolyn Reeder - Rainbowheart's suggestion:

You might get lucky searching for keywords (e.g., lock).

Note: Desperate Journey by Jim Murphy is also called "Canal Girl" (re: messages #6-7).

Kirkus Review of Captain Kate by Carolyn Reeder - Rainbowheart's suggestion:
"Setting her story in the third year of the Civil War, Reeder (Foster’s War, p. 61, etc.) writes of a young girl who takes it upon herself to pilot the family’s canal boat 184 miles from Cumberland, Maryland to Georgetown. Kate, 12, learning that her newly remarried, pregnant mother plans to rent out the family’s canal boat, decides to make the journey herself, grudgingly enlisting the help of her new stepbrother, Seth. As the two face the dangers of navigating the canal’s locks, both are forced to accept and deal with unpleasant insights about themselves as well as one another. Reeder’s detailed and realistic narrative of canal life provides a fascinating portrait of a period unique in US history. The real strength of the novel, however, is in the depiction of the complex, tangled relationship that forms between Kate and Seth, and the emotional growth they experience as they struggle to reconcile their feelings about sharing a new family. (Fiction. 10-14)"
