Dark Life and Above World both are about humans living underwater. Uglies and Trash are both about eco-issues.
I'll have to think and see if I can come up with others.
Ship Breaker by Paolo Bacigilupi (I know I've totally botched this guy's last name. Sorry.)It's set in the future and involves sci-fi elements and climate change.
Exodus by Julie Bertagna is about what happens after the ice caps melt. I haven't read it, but it's on my list.
One of the Pendragon series is set in an aquatic community. I think it is Black Water but could be wrong. Black Water I believe there were some eco-issues covered in that one as well.
