Right now, I think it's Gene and Melfina from Outlaw Star. I've been rewatching the anime every few years, and their relationship is one that sticks with me, as the first time I watched it, I thought they were just thrown together at the end; but upon rewatches, I've picked up on the slow build of their relationship, and I think I appreciate it more because of that.
