There may be other ways to accomplish this, but this is how I did it:
search for the book you want to flag
it will have an oblong green box near it that says "want to read" on the left, and 3 little books leaning against each other on the right. To add the book to your "want to read" list - click on that part of the green box. Mouse over the 3 little books and you get 4 options - read, currently reading, want to read, add to shelf.

Add to shelf lets you place the book in one of your shelf categories - you are given a "favorites" category, but you can add others with the "add" option that comes up under the "shelf" option. I hope all that makes sense.

Example: I just searched Swallows and Amazons by Arthur Ransome. I hovered over the 3 little books on the green button, then chose the "read" option. Then I hovered over it again and clicked the "shelf" option. I typed in "love love love" and clicked the add button. Now I've got a new shelf called "love love love" for my super favorite books I'm just crazy about.
