What's the Name of That Book??? discussion

Looking for a sci fi book I read about 17-20 years ago about Manhattan being cut out of New York and taken on an alien ship. The main character's name, I'm pretty sure, is Matt and he has some military background. Aliens put some sort of transparent dome over the city to maintain proper air for the trapped people. A chunk of the book is spent with characters digging their way from upder that dome and exporing the ship they are on. Don't remember the ending, sadly.
