There is a book called Jade by Sally Watson, which has the heroine involved with pirates. I think she may have disguised herself as a boy, and there was definitely another pirate, not the heroine, who was a woman passing as a male pirate.
Can I just say--this is such a common plot line, that its actually been parodied in other books--mysteries, Paranormal-mysteries, UF etc. Can you think of anything else to help us narrow down the options?
Sounds like The True Confessions of Charlotte Doyle It's a YA book, but it immediately came to mind.

I remember now, I added #1 of the Mallory series to my to-read list when I saw that Gentle Rogue was the third in the series and I have a thing about reading a series in order even if they work as standalones.

I've never actually seen the book before but I was browsing goodreads a few weeks ago and that bit of information was gleaned from the summary.
