I read this over 20 years ago and thought it was a bit of a mess, to tell the truth. I dug the parts dealing with the house, but the Johnny Truant sections were torturous. I kept thinking about this book throughout the years, however, and figured it was about time I gave it another shot (though I may skip Johnny Truant if he starts pissing me off).

I originally read it as I think a high school junior, and felt much the same way - I absolutely loved the central narrative of the Navidson report, everything else, not as much (although I'm sure a fair amount of the metatextuality went over my head at the time) - for me, the parts about the house kept me enjoying it overall, kind of like how you just have to get through all the ridiculously goofy subplots halfway thru season 2 of Twin Peaks to get to the Windham Earle/Black Lodge stuff.

That's a very good analogy. I can't remember how integral the Johnny Truant stuff is to the Navidson plot, or else I'd seriously consider skipping it. But maybe I'll have more patience now.
