I have to admit I prefer books where the "couple" are not really a couple yet because it continues the suspense of will-they or won't-they. An example of this is the relationship between Stephanie Plum and Joe Morelli in Janet Evanovich's series of books.
Another potential relationship is the one between Will Robie and Jessica Reel in David Baldacci's books. In "The Hit", they start out trying to kill each other but you can feel the relationship growing. I still haven't finished reading the entire series but I'm keen to find out what happens.
In my own "Goliath" series of books, I'm still trying to decide whether Henry and Laura will continue their relationship in the next book of the series (tentatively titled "The Third Option").
But to answer your question, my favourite couple is probably Eve Dallas and Roarke in J.D. Robb's "In Death" series of books. This is because they are both strong characters on their own, but stronger together.
